You can select one of four colour themes for the sections of the Desktop that have been converted to the new UI by clicking the Select a Theme link in the top right-corner of the Desktop (next to the Welcome message).
Once you click the link the Select a Theme window appears:
Select your preferred theme and click 'Save'. Whenever you log into the Desktop again, your selection will be retained.
